The "process text for tokens" option (which has an affect only if using separate store settings) means that the store's headers & footers will be processed for tokens. I.e. you can use the module's tokens (as listed in the documention) in the headers and footers that you configure for the affiliate's store settings and they will be processed. For example, you could put the token %affiliate_fname% %affiliate_lname% into the "global header" field to display the affiliate's fullname.

What is the "Process text for tokens" option do?
