Is there any way to add a negative number to the basket total, for example, to give a discount to a customer?

Yes, you can do this with the "special items" feature (described here ). It will let you add an item to the basket which has a negative price.  Of course you can also manually change the price of products once they have been added to the basket to give a discount specific to a particular product.
